11-Jan-2016 Yukiko Fixed: Several "include" statements in programs in the alchemy package had improper path format.

12-Jan-2016 Yukiko Moved: Fixed a lot of organizational issues. Config files in main package directories were moved to the config folders in the package. Same with include files moved to include folders in the packages. I think I corrected any issues with include paths in files affected.
