I think there are only a couple really small issues between the two, and one really doesn't count, per-se (the Win version has a Notify Icon and lets you set the text on it, but that's not relevant for *nix)... I can't recall what else I thought was an actual issue with the Linux version, but it wasn't something that seemed to be a killer, to me. Overall, the Linux version has all the same features, and benefits from the greater control over the OS you would have with a Linux server.
